When I log time to an internal issue in an internal account and project and change the issue (which happens to belong to a different project) later in the report or worklog it does not give me a warning that the account is not linked to the issue.
It is correct if I log time fresh but wrong if I change an existing issue.
Timesheets would be more efficient if we could have a prompt when issues are updates in an existing timesheet, to update the appropriate timesheet account.

We noticed the same behaviour as you describe in first two points and we think that it would be nice to at least give user a warning about the account not being linked to that project. This would prevent a lot of wrong entries when editing worklog and moving it to a different issue/project.
